Batman's Eyes Color Change Just Before He Takes Off His Mask
The chemical plant scenes in Batman (1989) and the colony/xeno hive scenes in Aliens (1986) were both filmed at the same location (notice the pipe sections on the wall)
Harvey Dent and the mayor argue in Dent's office which has an unusual semicircular shape. In the next scene, Alfred uses the telephone in Wayne Manor, and you can see that it's the same room, just with different furniture and dressings.
The Two-Face we see is the Harvey Dent from the 1989 Tim Burton Batman movie, played by Billy Dee Williams. This version of Two-Face was also voiced by Williams.
On the picture of Bruce Wayne's parents, which was taken the night they were killed, the alley right behind them is named the "Crime Alley".

- We briefly see this guy, referred to as "Mr Zsasz". In DC, Victor Zsasz is a serial killer who marks his body with scars to make tallies of the amount of people he has killed, which can be seen here on his neck and upper chest. He's on screen for 3 seconds and never seen again

Harley Quinn digs through a crate at Arkham and throws out a familiar mask.

The sketch that Alexander Knox is handed depicting a mocking version of "The Bat-man" is actually drawn by Batman creator, Bob Kane.
There is a brief shot of the criminal property locker in Arkham Asylum, where we can see the outfits of The Riddler and Two-Face, the two villains from the previous film.
The street sign in the family photo says "Crime Street." This photo was taken the night of his parents murder.
