A city floats in the sky. Early in the film, there is a brief shot of a robot from the Studio Ghibli film, Laputa: Castle in the Sky.
When Tony enters Hawkeye's barn to fix a tractor, he casually says "Hello dear" while approaching the tractor. It's a John *Deere* tractor. Multiple watches, but this one just clicked for me.
The Laputa robot from 'Castle in the Sky', a movie created by Studio Ghibli, can be found during Ultron's first appearance. This was added by the wishes of Whedon, who is a big fan of the films by Hayao Miyazaki.

Hawkeye's son is wearing a onesie revealing his full name is "Nathaniel Pietro Barton." The middle name "Pietro" is in honor of Quicksilver, whose real name is Pietro Maximoff.
Heimdall greets THOR as "first son of Odin" instead of First Born.
Before failing to pick up Mjolnir, Clint says, "You know I've seen this before." Referencing his cameo in Thor (2011) in which he witnessed Thor unable to lift Mjolnir.
