The animatronic t-rex was not supposed to break through the plexiglass roof of the SUV. The plexiglass actually chipped one of the t-rex's teeth.
The Triceratops dung didn't smell at all. It was made of clay, mud, and straw. It was drizzled in honey and papayas so flies would swarm near it.
The dinosaur is heard through roars and most memorably, a plastic cup of water, which vibrates as the predator stomps along. To create the shot they fed a guitar string through the car, down to the ground, and then had a guy lay under the car and pluck the guitar string
When Gennaro is arriving to the mining site, Rostagno says "Tengo mil pesos que dicen que se cae" which translates to "I've got 1,000 pesos saying he falls." Moments later, Gennaro trips and falls.

There is a big dinosaur egg engraved into the entrance door of the Safari Lodge.
During the San Diego T-rex rampage scene, a group of men yelled in Japanese "I left Japan to get away from this!" as and obvious reference to the Godzilla franchise. (Roughly 40-46 seconds into the clip)

During the raptor kitchen scene a crew-member's hand can be seen stabilizing the raptor suit in the doorway.
When the T. rex bites down on Peter Ludlow's leg, you can see where the teeth on the animatronic dinosaur are missing in order to safely lift up the actor.

Malcolm argues with Hammond about playing down the deaths of three people, even though four people died in the original film. This was because no one knew what happened to Dennis Nedry.
Samuel Jackson's character Arnold was killed off screen due to the fact that, when Jackson was supposed to return to Hawaii to film his final scene, the plans were scrapped because the islands were being hit by a category 4 hurricane destroying the sets.
When Hammond insists on pouring the Champagne and says "I know my way around the kitchen" but uses the cheap glasses, instead of the Champagne glasses are to the left of the shot. Much like Jurassic Park, he has the best intentions but isn't as capable as he presents.

You can see Dr. Wu erasing a data sheet in the lab. Erasing lab data is highly improper and unethical in scientific settings, hinting at Dr. Wu's corrupt nature in later films.

The infamous "It's a UNIX system! I know this!" scene is in fact an accurate depiction of the Silicon Graphics 3D File System Navigator for IRIX (an OS based on Unix)

When John Hammond arrives at the digsite he chooses random glasses nearby for champagne, despite the fact there are clean champagne glasses in plain sight. This foreshadows the fact that he cuts corners instead of taking the time to properly do things.
Dennis Nedrey in Jurassic Park (1993) was secretly cosplaying Goonies (1985) characters
Lewis Dodgson tries to keep a low profile and even gets upset when Nedry uses his real name. For this reason, his character was named after a writer by the name of Charles Lutwidge Dodgson, better known by his pseudonym, Lewis Carroll
" when Sam Jackson takes over Kerry's computer station, it briefly shows a photo of Dr. Robert Oppenheimer, head of the Manhattan Project. This forshadows the coming "apocalpyse" in the park.
Early in the movie Ian Malcolm criticizes Nick Van Owen for calling out Sarah Harding's full name (inferring it is redundant since "how many Sarah's are on the island". Later when searching for Nick, he calls out Nicks full name.
When Lex reboots the system, you can see that Nedry names the program he made for Jurassic Park, "Nedryland".
Jurassic Park when Dr Sadler is at the bunker you can see the door open ajar. In a later scene Sadler tells Grant how the 3rd Raptor is contained unless they 'figured out how to open doors' (she shut it) - in truth it's likely the reason Arnold died in the bunker was because they already had.

Dennis has a photo of J. Robert Oppenheimer, the "father of the atomic bomb" who famously said, "Now I am become Death, the destroyer of worlds."
Spielberg got the idea for the drinks and rear view mirror vibrating during the T Rex scene after listening to Earth Wind & Fire in his car. To achieve the perfect ripples in the glass, he strung guitar strings through the car and had the crew pluck them while filming.
When the Raptor looks up to the ceiling panels, the lighting shows a DNA sequence(I think the DNA sequence is engraved to the panels but I can be wrong)

The seatbelt scene in the helicopter is a metaphor for the whole movie. All seatbelts work except for Dr. Grant's, which has two females ends. He uses the two female buckles to achieve the same result as the male/female buckles. With only females, he found a way. Life finds a way
Dr Grant tries to put his seatbelt on but can't due to them being the same side. He then wraps them over each other. This is in reference to what Dr. Malcolm says later how life cannot be contained that "Life finds a way."
The T-rex starts making a "dribbling" hand motion (at 0:07) once it sees the basketball hoop.
The raptor claw that belongs to Grant is taken directly from the Badlands dig site in the beginning of the movie.
There is a subtle nod found in the petting zoo scene of Jurassic World (2015) where a girl gets Apatosaurus mucus on her hands. A better alternative than the snot rocket Lex got in Jurassic Park (1993).
