Kevin Spacey's name is not included in the opening titles to keep the John Doe intrigue going. To compensate, he is listed twice in the closing credits: once before the credits start rolling and once in the rolling credits in order of appearance.
All of the entries in John Doe's notebooks were entered by hand by designers Clive Piercy and John Sabel. The duo spent $15,000 on journals, made the entries, ripped them up and sewed them back together by hand, and then baked them to make them seem worn and old.
Detective Somerset explains to Detective Mills that the FBI tracks people in a very similar way that, as we learned 17 years after the movie's release, the NSA actually tracks people in real life.

When Mills and Somerset are raiding the murderers apartment, they find photos of the 7 victims. Mills finds the photo of himself from the staircase, hinting that he is one of the 7 sinners in the story.
Mills and Somerset are looking through the case when they are interrupted by a train going past. Somerset picks up his wine to stop it spilling. Only then does he notice that Mills got him the drink in a cup, not a wine glass, showing how absorbed he was in the investigation.
There are a couple frames where it's evident that Kevin Spacey is the photographer/killer who took a photo of Brad Pitt's character near the start of the film, long before he reveals himself to them.
Somerset mentions in a scene that he has never used his gun on duty and never takes it out in the movie until the end, where he does actually use it. This is a way of showing his moment where he takes action and him trying to strip away his passivity and apathy.
As Detective Somerset is explaining the Seven Deadly Sins, he is motioning towards Detective Mills when he says finally says Envy.

When John Doe's apartment is being searched we see many empty aspirin bottles in a drawer. This is due to the constant pain relief he required from repeatedly cutting off his fingerprints.
When Doe first turns himself in, he looks at Somerset and says "Hey I know you". Later when it is revealed that Doe killed Mills wife, Doe says to Mills that he bought information from an officer to know where Mills lives, implying somerset was the supplier of that information.
