When the Fairy Godmother meets King Harold (Voiced by John Cleese) he mentions he has a bit of pain in his leg from 'The Old Crusade' This is a reference to Cleese's character Basil Fawlty in Fawlty Towers who would usually feign a leg injury from 'the Korean War' when lying

Puss in Boots and Shrek recreate a famous chest burst scene.

After the credits Donkey is seen singing by himself when Puss in Boots walks over to him with 2 girls saying he's going over to the KitKatClub. This could be a reference to the Kitkatclub in Berlin which is a sex club where open intercourse is allowed.

When the king goes to the Poisoned Apple, a female frog asks him if she knows him to which he replies that she "must be mistaking him for someone else" while looking distressed. This is a hint about the king's secret as that frog probably knew him before his transformation.
Puss in Boots sings the lines "I feel a premonition, that girls gonna make me fall" and points at Kitty Softpaws from Puss in Boots (2011) (who he ends up falling in love with)
During the argument between Harold and Lillian, the posters beside Lillian are showing Harold over lilypads. Incidentally, the flowers on the lilypads look like crowns.
This is obviously a quick foreshadow before the reveal of King Harold being a Frog, but in Shrek 2 (2004), behind the king and queen, is a small pond with lily flowers and pads. What's also interesting, is that the Queen's name is "Lillian", not that it's a double whammy reference
